Upgrading from 5.1.3 to 5.9

During the preinstall audit - receive SQL Server RSA Compatability Is there a possibility to disable the RSA Key requirement for upgrade? My servers are located locally and not exposed.

No, it will fail to install if you ignore that.  Follow KB87731 to reorder the cipher suite.

No, it will fail to install if you ignore that.  Follow KB87731 to reorder the cipher suite.
